The trees up there ←主語　そこの木の上には、
were filled ←動詞　満たされていた　受動態です。
with many kinds of flowers たくさんの種類の花で

そこの木の上には、沢山の種類の花でいっぱいだった

to ＝to leave
これは代不定詞と言われるものです。←用語なんて覚えなくて良いですが、時に知ってると調べやすいです。

before I wanted to(leave) because of the weather.
しかし、天候のせいで希望する時間より早く帰らなければなりませんでした。

直訳すると、
しかし、天候のせいで私が去りたかった前に、去らなければならなかった。

leaveを省いてます。理由は一度leave言ってるので、文脈で意味が通じるからです。英語は繰り返すことがしつこいとされ嫌がられる傾向が多いです。
