昔の人々は食用に色んな植物を栽培していた(耕していた)in the garden.と考えてこのinをとって
in which=whereと考えてもいいかと

消えているものは何か？　代名詞が消えているなら関係代名詞のwhichが入り、副詞が消えいているなら関係副詞のwhereが入ります。
early humans cultivated different types of plants for food.の文で消えているものは、「in the garden (/またはthere)」なので場所の副詞で、つまり関係副詞whereが必要。

名詞は主語・補語・目的語になるわけだから、もし関係代名詞whichを入れるなら、文中から主語か補語か目的語が消えていないとおかしい。(主語、動詞、目的語、補語など、必要なものが全てそろっていて、何も消えていない文を完全文といいます)
