決まった言い方なのでどのような文法っていうのはなんとも言いがたいですけど
on the phoneは「電話中だ」とか「電話で」っていうような意味です。
they are on the phone で　
彼らは　電話中だ・電話をしている　とか。

だからwhile they were on the phoneで「彼が電話中に」って感じです！
