②のoneは、繰り返しを防ぐ代名詞だと思ったのですが、①は入ってなくて大丈夫なんですか？

②のthat oneはThis mountain の "mountain" の繰り返しを防ぐ代名詞で、that one (=あの山)と訳せます。

①の This pencil is longer than that(=この鉛筆はあれより長い) と訳せて、that (=あれ)としか言ってないので、this pencil に対応する that one (=that pencil あの鉛筆) とは限らず、別の長い物(棒や物差し等)と比較している可能性もあります。
