for an hour alreadyとありますよね。
「既に1時間待っている」となるので、1時間前から今まで継続して待っている状態です。
継続を表せるのは完了形ですので、現在進行形ではなくhave been -ingを使います。

ちなみに現在完了の3用法は覚えていますか？
1. 継続（ずっと〜している）
2. 経験（〜したことがある）
3. 完了・結果（もう〜した）
