の［two notebooks］を2枚の紙という意味になるように変えるとなぜ
There are two pieces of paper on the desk
になるのでしょうか
There are two papers on the desk
ではダメなのでしょうか？

paperはwaterやmoneyなどと同じで、複数形に出来ない語です。日本では1枚2枚･･･と数えられますが、外国では紙は何回もちぎることが出来るという概念から、数えきれない語になったとか。
そのためpapersとは表せないため
There are two pieces of paper on the desk
になるということだと思います！

ここでは2枚の紙でできたかけらという意味でtwo pieces of paper と表されてます！
