理由は、しっかりとこの文ができる流れを理解すればすぐに理解できます。
この関係代名詞は「連鎖関係代名詞」と呼ばれる少し特殊なものです。

元の文は
I was deceived by the man. + I believe that he was my best friend.
なのは大丈夫ですか？

まず、これを1文にします。
I was deceived by the man I believe (that) he was my best friend.

続いてthat節内で主語になっている代名詞heを、主格の関係代名詞whoに変えます。
I was deceived by the man I believe (that) who was my best friend.

そして、この関係代名詞whoを節頭に移動し、thatを省略します。
I was deceived by the man who I believe was my best friend.

このような流れでできた文ですので、wasは当然必要になります。
