2番の文章です。なぜwhereになるのですか。in which になるときだけwhereになると習ったのですが

すごく紛らわしいのですが、これは関係副詞のwhereではないです。

以下の文はどれも同じ意味を表してます。
①to live in the place in which they feel comfortable and safe. [in whichは前置詞+関係代名詞]

②to live in the place where they feel comfortable and safe. [whereは関係副詞]

③to live in the place they feel comfortable and safe. [②の関係副詞whereの省略]

④to live in where they feel comfortable and safe. [whereは関係副詞。先行詞the placeの省略。関係副詞は先行詞を省略することもできます。]

⑤to live where they feel comfortable and safe.
whereは副詞節を作る接続詞
where SV で「SVするところ[に/で/へ etc]」
etcとしているのは「動詞にかかる副詞」っぽくなるいろんな言葉が入るからです。

副詞節のwhen SVが「SVするとき」の意味があるのと同じで、whereも副詞節を作る接続詞として使うことができるんです。
関係副詞っぽく見せて混乱させるひっかけです。
